Using a shapefile to make a mask of .NC

I have a New York City Shapefile that I am using to make a mask of NYC over a large CONUS .NC file of LST. I was unable to create the mask through QGIS or GDAL because of software issues.
So, my question is: If I have a shapefile how do it overlay it to my main file, and clip it?
Any bits of code suggestion would be great.
