Cant get complete adc data using c2000 in external mode

I am using c2000 ADC pins in external to monitor phase currents and voltages data using a hardware interrupt. The hardware interrupt uses ePWM for generating interrupt. I am trying to see the data on a scope, I am getting the data with a lot of missing points. I am running the model at a sampling time of 1ms. If I decrease the sampling time I get an error 'Failed to connect to target'.

Any ideas to solving this problem will be appreciated.
