NCBI is a website of NCI, from where can do a lot of searches. http://www.ncbi.nlm.nih.gov/guide/proteins/. It will be much easier if I can do searches from and get the results in Matlab.
I am trying to get all protein sequences containing a certain domain (say 'ww' domain). Is there a way to do that? In the end, I want to get all sequences containing two specific domains. If I can get the collection of sequences with domain 1 and collection of sequences with domain 2, I can get the sequences in both collections.
I also can't find a way to connect to NCBI database to do a search.

Not everyone knows what is the NCBI database. You should at least post a link: http://www.mathworks.com/matlabcentral/answers/6200-tutorial-how-to-ask-a-question-on-answers-and-get-a-fast-answer

You can use GETGENBANK, GETGENPEPT and other similar functions from the MATLAB Bioinformatics Toolbox to query NCBI databases.
