maitaining aspect ratio of pixel during rotation and translation

I have two scanned images that I rotate to align fiducials. Then I am using padarray to make the smaller matrix same size as the other before I subtract one from the other. Am I maintaining the aspect ratio throughout this process? If not how can I do this?
