Given a binary matrix, how to get another binary matrix (different size) having the same correlations among different size transitions between rows?

We have binary matrices that come from neural recordings. These matrices represent binned neural activity in time bins per channel. We want to know if recording for longer will alter some results. To answer that, we need to simulate longer recordings preserving the transitional structure among spike trains. Any ideas of matlab codes available for these purposes or any suggestions? Thanks
