Matlab deployment to Linux: What are the library paths for?

I am updating a package that was developed for invocation from Java on Linux. I noticed that my script for invoking Java compilation only has the first 3 of the 4 paths in LD_LIBRARY_PATH [1]. I'm not a fan of fixing what ain't broke. But it does beg the question of what the paths are for. Can someone point me to a reference?
