Is it possible to pass arguments to Image Batch Processor

I have a function which works using a specific ROI within a image which has to be selected by the user .And I want the same ROI to applied to an batch of images to perform some computaions. Is this possible ? Is the GUI code part of the environment ? Also is it possible to compile this utility to run it in a machine with Matlab runtime
