3D image filtering

I have a 3D binary stack, each voxel being associated with a RGB triplet, either blue, red or green. I would like to filter the image so the zones are well defined ie no blue or green voxels in a large red region etc.
I have obtained intersting results with an image opening but not quite as good as I would like it. What would be the best way to do it ?
